Can plugins use v1.6's comment date limit?

And do plugins automatically use the comment queue?

The comment submission queue is handled by Geeklog for all plugins (although there's a bug there in 1.6.0b1, to be fixed in beta2).

The 'article_comment_close_days' and 'comment_close_rec_stories' options are only for articles, as their names imply. Plugins would have to implement something similar themselves.
