Modifying the main index.php

Hi All,
Im aware that the thtml files dictate the layout for a particular feature for instance the featured stories. However if I want to change the main layout of say the index.php page so that the featured stories are all layed next to each other in one row of a table.
In other words which file calls these thtml files and dictates there layout?

I don`t really understand your question. There is 1 featured story and the others are below it.
Did you mean you want to turn off the left and right columns?
Basically design changes are made in header.thtml and footer.thtml and style.css
