I'm currently running Geeklog 1.3.11. In the What's New block it lists several Links I've added. The rest have disappeared even though they are listed under Links in my Admin menu. How can I set up a links block referencing those links?

If I understand your question, you can use the old Affiliates Block for what you want. Just be sure to put 'phpblock_Affiliate' instead of 'phpblock_Affiliatelinks' in Block Function. You can easily edit the code to call the block whatever you want... ie. Friends, Links, Sites I read, etc.
