Stories out of chronological order

Geeklog 1.3.6 and all of a sudden all my stories are out of chronological order.
Running mySQL 3.23.49 and PHP Version 4.3.2
Permissions are correct as are the php flags register_globals=on,
file_uploads=on, and magic_quotes_gpc = on.

I'm having this exact same problem; it started when I upgraded from Mac OS X Server 10.2.8 to Mac OS X Server 10.3.2.
MySQL 4.0.16, php 4.3.2.
All of my geeklog sites have stories that are seemingly randomly sorted, and not in chronological order. Example: alienraid.org

I changed this - $sql .= "ORDER BY featured asc,DATE_FORMAT(date,'%y-%m-%d %r') DESC";
from
$sql .= "ORDER BY featured DESC, date DESC";
on line 163 in index.php
But the Story listings are still out of order. I'm trying to find out where those are called from.
