I'm working on some new themes that are pretty cool, but I'm not sure where I go to change the selection of themes available on the site.

Every folder in your public_html/layout directory is presented as a theme automatically (so you should not create other folders in there ...). And the user can select a theme from his/her Display Preferences from the User Functions block.
