Hi

I can see that links that i put in a story are transformed to clicable links automatically. I'm trying to find where this happens and i found two possible paces like lib-story.php and PLG_replacetags but both seem to not be what I'm looking for.

You're looking for COM_makeClickableLinks (in lib-common.php). Autolinks are something else entirely.
