I know that this is probably an oversight somewhere on my part... File Manager is installed and working, however when I download a file it outputs directly to the browser instead of downloading a file. What to I change, or fix?

Probably something with your server setup. Make sure it sends files at least as "application/octet-stream" instead of "text/plain" (which is what it's probably doing now).
