Java script in header?

Hello. I am trying to have a java script for fly out menus in the header of my site. I know that it (pull down menus) can be done with CSS, but I've already coded it in Java script. THe file even works in IE and FIrefox when I have it just on the header.thtml file. However, whenever index.php loads, the whole header is blank.
What do I DO?!
