How do I setup my links to be like the left pane of this Geeklog? I am talking about specifics like the Resources Block. It is setup as Getting started with links undeath and then Support with it's respective links. How I make my organization on my website like that? Any help is greatly appreciated. thanks!

Create a block and use HTML to make your menu.
easy peasy.
Then when you have everything you want in that block disable the standard menu block.

Something isn't making sense though, Once I create the stories doesn't it ask for a link within the Topics block? Are you saying create them all that way and then take the links and make a new block?

Yeah doing it this way you will need to use the supplied dynamic menu to get the paths for all of your topics.
Whenever you add a new Topic you will have to manually add to the html menu. Of course you could also use one of the menu plugins that are available as well.

which plug-in were you referring to? I was searching and couldn't find anything that related to what we are discussing...
