Im running gl 1.3.9, can i just update the files from 1.3.9sr1 in to this.? or do i have to reinstall from scratch to a newer version?

If you're on "plain" 1.3.9, then apply the 1.3.9sr1 upgrade first, followed by the 1.3.9sr2 upgrade.
Just upload the files from the upgrade archives (in that order), overwriting the older files on your webspace.
It's all in the READMEs, btw ...
