I'm looking for the file where I can adjust the navigation bar. I want to get rid of the contribute, web resources, polls links.

It's in your header.thtml (the one that belongs to your theme)
Look for a line containing
{menu_elements}
and/or
{plg_menu_elements}

That's also what I thought. But I can't find it. In the header.thtml file of Smooth_Blue I do can find the navigation items.

The top header menu items that you mention are contained in the template variable {menu_elements} in the template header.thtml file as geKow noted.
You won't be able to selectively remove menu items without editing the COM_siteHeader() function or the simplest approach is to edit the language file and just replace the MenuItem Label with "" so that nothing is displayed for the link.

You can either edit (hack) the COM_siteHeader() in lib-common or since you may only want 1 link, why not just remove the template variable and the link HTML to the header.thtml file. Since it is not a user specific link - just add it to the template file manually.
