It isn't doco'd anywhere how to upgrade this (or any) plugins.

I'm afraid to to an uninstall/install, as I'm not sure if I'll lose my existing autotags?

Do not uninstall the plugin (or you will lose your autotags data). Copy the files in the zip overtop of the old files on your site and then upgrade the plugin from the admin/plugins section. Remember you should always perform a complete backup of your site before doing any type of upgrade procedure.
